Hmm. Flying or Shinkansen? both sound fun. You can always do lika a friend of mine. He took the Shinkansen one way and airplane back.
I would also recommend flying there if you want to save time and Shinkansen is rather expensive. The nature is said to be amazing and if you go in winter there is a famous winter festival!
I would recommend flying as shinkansen is rather time cosuming. Their seafood is really amazing and tasty.
I have never been to Hokkaido but I've heard that the seafood and their Ramen is top notch so I would like to go there too someday.
Wow! Whiskey Museum? Do they offer degustation of whiskey except of sightseeing?
Of course, it is worth to go there. Enjoyed Otaru, ate the famous lamb meat, tried the famous Otaru chicken, have been to the Nikka Whiskey museum, and the time was not enough. Still, want to visit the famous zoo next time as well as Sapporo Beer. I think , it is better to go by plane. It is faster and cheaper. Wanna go there again if I have time. Been there twice but.........more things to do.

You should definietly go there if you are winter's lover! There are beautiful snowy landscapes there.
Only choose Shinkansen if you are
- a train lover / otaku
- have loads of time (it takes time looonger than plane)
And keep in mind the Shinkansen only reach to Hakodate.
You need to take bus or train to go to Sapporo (the main city).
If you have the extra fee, go there! Especially in winter.
There are snow sculpture festival (winter) or soran matsuri (kind of traditional folk dance) in summer.
